Having bad topology within Zbrush will only cause more problems to your mesh when you start subdiving. On the odd occassion when we use polypaint inside ZB we just use auto UVing to get a texture out and bake it at the same time as everything else, but none of my team much like polypaint, myself included. Blender on the other hand gives you a real visual perspective.
